An idea for the plot of the game could be the origin of dark Link. We don't know exactly how Link and his incarnations came to have a polar opposite doppelganger, but a plot exploring this and other darker-themed aspects from the games could be fairly interesting, in my opinion.

I actually think that this is a great idea. It really got me thinking.
What if the story took place in a rather early Hyrule, before any timeline appearances of Dark Link. A chosen hero is born, but begins to age without a great evil to face, and when he finds and wields the Master Sword, the sword is summoned without evil to defeat, thus causing an imbalance in the world. For there cannot be great good without great evil, to reconcile this, an evil directly equivalent to Link manifests itself. And then you have a Dark Link.
Like Link, Dark Link doesn't need to be a very cheesy or cliche "MUAHAHAHA" villian, but rather a simple, silent and creepy, straight up evil. More animalistic and cruel than anything, for he utters not a word. This leaves excellent room for story and character development, because in all reality, Link is to blame for this evil cast on the world, and even Link knows that it would be near impossible to defeat Dark Link without sacrificing himself. Unlike other games, Link would be outcast, many would hate him, and few would forgive him. Dark Link would be a siege on the lives of many, bringing back the demonic creatures of old, and desecrating a prosperous Hyrule. Those victim to his crimes would see him and only think of Link, knowing who is to blame, and who is to be punished. At this point, Link could even allow himself to be imprisoned, taking responsibility for Dark Link. In prison he would meet a man much wiser than any, imprisoned for many years, who would teach him of a way to defeat Dark Link, and render him weak enough to be subdued for his eternal existence (because now he'll survive as long as there is a hero to equalize him.)
In the end, Link could take Dark Link down with him, leaving a mark on the world that would finally allow them to forgive him, and prepare them to eventually recieve the next hero.

If Dark Link is going to be more of a "force" than a character, I think you need a secondary villain with some personality thrown in as well. Perhaps a more comedic villain to balance out the scary demonic nature of of Dark Link.

I think it'd be cool (if we use Dark Link) to create out own sub-antagonist so we can have as much freedom as possible in the character. But who would he be? Where would he be from?

Well, I was imagining this villain to be sort of a reoccurring character throughout the game. Kind of like Ghirahim, but also perhaps not purely evil. More of an amoral villain, or perhaps even a bit of an anti-hero. So here's some ideas:
-A bounty hunter tasked with capturing Link by the villain. -A Thief that's trying to steal treasure from the temples. -A Knight or a Policeman who confuses Link and Dark Link and is thus trying to capture Link. -A rival hero, kind of like Groose, but more antagonistic.
If we opt for one of the above, perhaps the character could eventually become an ally towards the end of the game.

I tend to be leaning more towards the "Confused Policeman Character" I think that would fit perfectly with the frame at hand and also make him slightly more frustrating considering the player knows that they are not to blame.

Wouldn't the real link presumably be blamed for Dark Link's actions? Or even try to garner some kind of sympathy towards the character, really play with it - i.e. he is formed out of malice and pain, only appears with no knowledge of anything, their entire perception of the world being ruthless and painful, perhaps? Also, having a comedic character would be useful but would have to be careful when and how to use it, as it sounds kinda dark as-is and overdoing the comedy would might sort of kill the atmosphere. Agree that it wouldn't be able to be focused on just the one character, some other villains would be useful
