So my artist buddy and I spent a good 5 hours or so after the Walking Dead last night bouncing ideas and plots back and forth like we usually do and we have settled on what I think is a most badass storyline ever, a grand finale to the Legend of Zelda series, bookending the over-arching story opposite Skyward Sword...

Set hundreds of years after Twilight Princess along the Child Timeline (in prosperous Hyrule)...
Hyrule has now expanded into an empire, taking other lands (such as Holodrum, Labrynna and Termina) as provinces under its control. It's expansion is, on its surface, with good intentions... but there are deeper, darker forces at work. Hyrule is being manipulated.
Link starts out as a son of a blacksmith, one of the last in a long lineage of knights that trace their ancestry to the bloodline of the Hero of old. His order exists in secret nowadays in order to escape the persecution of the Hyrulian Empire. He's thrust into action when his village is burned to the ground by Imperial troops (details pending).
One of the last few populations that resists the domination of the Hyrulian Empire is the nomadic desert tribe of the Gerudo, from which, a young freedom fighter with a destiny has arisen... a younger Ganondorf, aspiring for power and glory.
If the game is split into three acts, Act I focuses more on the political intrigue and war between Hyrule and the Gerudo nation. Act II starts once Link meets Zelda, who is the only one in the royal court of Hyrule who has misgivings about the kingdom's aggressive expansion. We start to realize that there is a darker force manipulating the land; a dark cult is using the might of Hyrule to subjugate neighboring lands in order to fulfill a purpose... to complete a ritual that will return their dark master from his eternal prison: they seek out the Master Sword and the spirit of the Demon King, Demise, bound within! Act II follows Link as he tracks down the Master Sword, competing with both the dark cult and with Ganondorf, who sees it as a weapon that can turn the tide of the war.
Act III starts once Link finds the Master Sword, but is distracted by combat with Ganondorf. As they fight, a shadowy figure approaches and steals the Master Sword away. Link pursues to discover a skinny, unassuming man with a devlish grin... the Happy Mask Salesman. "You've met with a terrible fate, have you?" The Happy Mask Salesman is in league with the dark cult, and they complete their ritual to undo the seal so that Demise, now a fraction of his former self, his will having slowly decayed within the Master Sword over all that time, returns. However, just before he can do anything, the ritual is not complete. The Happy Mask Salesman reveals himself to not be human, and reaches out to Demise to overpower him. He was Majora all along, a smaller, lesser demon who cares not about the domination and subjugation of the world but instead takes pleasure in causing wanton chaos and mischief. He has been biding his time and interfering and manipulating with the surface world... he's been plotting a long scheme in order to break free of his prison within the Evil Realm, and overpowering and absorbing the essence of a weakened Demon King is his ticket.

In order for Majora to truly be free, he needs to get his hands on the Triforce; this consists of Act III, with Link and Majora's forces seeking it out.
So throughout the story, there will be nods and references to other Zelda games (the goddess Hylia will be mentioned heavily throughout, the Happy Mask Salesman will be seen throughout the story, Link could journey between lands by train with this timeline's version of Alfonso and by sea with this timeline's version of Linebeck, etc.)
Majora reaches the Triforce first before Link and they have their battle phase 1. Link is bested and Majora lays his hands on the Triforce, but instead of making a wish upon it, he simply shatters it with the strength of his power combined with that which took from Demise. At that moment, the Master Sword is destroyed as well, and Link is powerless to do anything. (details still pending) The people of the world cry out to the Golden Goddesses and they respond by summoning Link to them.
The three Golden Goddesses and the goddess Hylia place their blessings upon him in the absence of a Master Sword and a Triforce. First Hylia (who wears white) wraps Link in white clothing to signify his purity and righteous heart. Din (red) blesses him with red streaks that give him power, Nayru (blue) blesses him with blue markings that give him wisdom, Farore (green) blesses him with green streaks that magnify his courage.

But there's a cost, for Link to ascend to the power of the Fierce Deity, he can no longer return to the mortal world. Once he's sent back, he finds the world split open, chunks of land ripped apart, mountains floating in the sky, the people are dying in Majora's chaos. Queue battle phase 2 between Majora and Fierce Deity Link (and 3 and 4 or whatever).
Finally, Majora is slain, the world is healed and Link returns back into the heavens, reunites with the goddess Hylia, reminisice of relationship between the goddess and the hero in Skyward Sword, queue the Song of the Goddess mixed wth the Song of the Hero.
Fade to "The End", credits.
At the end of the credits, a man is reading a book to a bunch of kids, telling them the story of "the Legend of Zelda". The man is Shigeru Miyamoto. When he finishes, a brave little boy wearing a green shirt stands up amongst the children, inspired. He holds up a small wooden toy sword into the sky. *queue the LoZ main theme*
